Preventing blocks from generating entirely can be very difficult if the mod doesn't have configs for them. I used to be desperate and change the actual .class files to prevent generation of certain things I didn't like (of course for private use only). Can you give an example of what it is that you want to remove? I'm not aware of anything like In Control for blocks...
There is one mod you could give a try, it's called WorldGen Block Replacer. You won't prevent those things from generating completely, but at least you can try to replace them with dirt or stone or something like that (I'm mean potentially you can try minecraft:air, but it didn't always work for me).
