     Ok a for less snarky than Emose's reply, if you open the game folder, go into the mods folder look for betterfps and formfix both have a .disabled after their filename, remove the .disabled and re run the pack. This does allow the pack to function fine on under 5 gig, however there will be an issue where some of the island's units will crash when chunks unload, my work around for this is chunk loading the chunks.

     There was a warning in the update notes about a potential world corruption, you could try loading one of your backups, there will be 1 backup from the update process in the game folder, and you should have a bunch in your backup folder.

     You can make peat with boggy soil(some name like that) it takes dirt sand and mulch in the carpenter. You place that around a water source and wait a while.

     The crafting table has to be vanilla, and you will need the wand, just click on one then the other with the wand.

     Tier 3 needs a wither star,  so one can only reach there is kill a wither t, unless there is something in the book that is not in the nei. As far as i can tell dark matter conversion of skellys is the only way currently. Unless the creator has added wither skellys spawning on another block type like blaze, but I've found nothing in the guide.

    2.4.2 Seams nice and stable, I still needed formfix and betterfps on.  And my world didn't corrupt so I'm happy.

    #1  MineCraft is a game of discovery, finding new ways to do things, there is no "You're not meant to" in minecraft, its a case of try things to get the job done. There is no fun following a guide to the letter, the  fun is finding a way around the guide, to discover something new for yourself. As you have perhaps seen in a few youtube videos ppl are having fun attempting different ideas. 
    #2 The change would be ok if the recipe for the alchem magnesium dust worked,  (you might have fixed that already).
    #3 I do and did;  I had to re-enable both formfix and the fps mod to be able to play; btw it is was not formfix causing the crashing machines issues as it happened after i disabled it, chunk loading the base has solved it for me.

    Adding the need for steel in the mechanical miner is a bit over the top, its only meant for early game cobble. By doing that you've just added hours more early game grind, too much grind kills the pack, the balance at 2.4 was about right. Also the nerf of the windmills was unnecessary, its one of the few early game power gens that was cheap.  2.4.1 is so slow and laggy the number of mods has push the pack to be almost unplayable.

     The traps do not work, I think by design. Passives do spawn on grass in the usual way.

     In the guide it tells you to use the alloy furnace, it is really cheap just a bit of iron, also you can skip the bronze casing for the iron if u like.

     You do need to make the immersive coke oven and blast furnace,  it only takes a few days to get there. It's a case of upgrading the condenser to boost the number of ingots per dust, allowing for enough gold for the demon ingots. But even prior to that stage you need treated sticks for the hammer, that needs the squeezer and Carpenter.

     You will still run into issues because all the chaos sparks become machine blocks. There may be some other world gen issues on other dimensions too like org gen issues ect, you could perhaps delete the other dimensions folders.
